I've covered some raised beds in black plastic for the winter. The plastic is weighed down along the edges but on one of the beds the soil level is a couple of inches lower than the sides of the bed so it has filled with rainwater.

This isn't a particular problem but someone suggested it would go stagnant and start to smell .

Would this happen and if so could you suggest a simple solution?

You have two options, I think. Use bricks, blocks or stone underneath the plastic to raise it in places. You could either raise it in the middle, so it would drain at the sides, or create random "ponds", and then puncture the plastic with a fork. I'd opt for the second option, as I'd rather the water went into the soil, rather than continually soaking the timber at the sides of the bed. A few small holes wouldn't affect the warming/light suppressing properties of the plastic.
